Santos, a Brazil midfielder recruited from Chelsea, featured in the opening 45 minutes but had little opportunity to leave his mark before manager Michael Carrick overhauled his entire squad at half-time with his side already trailing.
Smith's tap-in settles the contest
The only goal of the match arrived six minutes before the break, when Sam Smith converted with a far-post tap-in to give Wrexham the lead they would not relinquish.
Carrick turned to Manchester United's Academy players in the second half, with Tyler Fletcher captaining the side as they pushed for an equaliser — but Wrexham held firm throughout.
Vitek stands tall between the sticks
Backup goalkeeper Radek Vitek, who impressed on loan at Bristol City last season, produced a fine stop to deny Davis Keillor-Dunn midway through the second period, preventing the scoreline from becoming more emphatic.
Manchester United's pre-season schedule continues with a trip to Trondheim to face Rosenborg on July 24, before further fixtures against Atletico Madrid in Stockholm, PSG in Gothenburg, Leeds in Dublin, and AC Milan in Wroclaw ahead of the new campaign.
