Finidi George's side fought back from two goals down to level the tie on the night, but the aggregate score finished 3-3, and it was San Pedro who progressed by virtue of their away goals.
Rangers survive shootout drama
Nigeria's other CAF Champions League representatives, Enugu Rangers, had better fortune. The Flying Antelopes secured their place in the second preliminary round with a 5-4 penalty shootout victory over Beninese side Sobemap FC.
The second leg at the Stade de Kegue in Lomé ended 1-1 after 90 minutes, which meant the tie finished level at 2-2 on aggregate before Rangers held their nerve in the shootout.
Their reward is a meeting with Algerian giants MC Alger in the next round, with a spot in the lucrative group stage on the line.
